Maybe in Akihabara? I haven’t been there yet, but apparently there is quite a bit of anime stuff available in the area. If you’re not going to Tokyo, it wouldn’t hurt to stop buy a tourist office when you first arrive and ask about places where you can buy manga, anime, and related items. That’s how I found the little anime shop in Sendai where I bought some stuff.

"In Japan" is too broad. If you want to visit Japan just to buy anime products, just visit Akihabara, Tokyo where there are many anime related shops.

As a specific shop, you can go to Animate, the anime shop which has several stores in Tokyo.
